I'm wondering if anyone has some experience with this. I'll probably play most of my games (wfb 6th edition) against the same opponent. There are some fun 3 scenario campaigns in the general's compendium but the other campaigns seem to be centered around more players. Is there any good resources or adaptions to a long lasting campaign played by just 2 players?

I'd say make good, extensive use of Skirmish scenarios between games - fill in the in-between-battles stuff, the raids and the spying and the magic item thefts and so on.
As far as systems go, honestly, if it's just two of you you don't need that much systemic governance. You're talking about your games in advance to arrange them anyway, so talk about where the story's going to go next and what the next fight should be and what might happen in between times.
This is basically how I played fifth edition back in the day, and all my games with and against the good Dr. Shiny (why hasn't he signed up on here yet, the wastrel?) have sort of developed a context as we've gone along, starting with a simple Border Patrol when I was first building my Vampire Counts.
